Overall, the S2 is a faster bike at high speed; the R3 is faster at accelerating and climbing.  The S2 will get you to your destination slightly faster; the R3 will get you to your destination slightly more refreshed.

Ideal Use The S2 is all about maximizing aerodynamic advantage at high-speed.  Speed over comfort.  Best on rides shorter than 45 miles; however, it’s worth noting that Thor Hushovd has won numerous cobblestone classics on his S2!  Racing and competitive rides.  Works well over any distance.
Rider position A bit lower for an improved aero position.  Very much road racing position. A great neutral racing position.  Well suited for fit riders on road rides.  Not ideal for centuries or riders looking for a more upright position.
Handling This is a road racing bike; it is not time-trial geometry.  Great for road racing and road riding.  Fairly quick handling well suited for group rides and all types of road racing.  Similar handling to the R3 – depending on the rider position. This is Cervelo’s primary road racing and road riding bike.  The R3’s handling reflects this mission.  Quick but not squirrelly.
Speed The S-Series are the fastest road bikes on the planet.  The S2’s aero tubing provides more speed per watt than the R3. Extremely stiff drivetrain for great acceleration and sprinting.  If out of corner acceleration is of primary importance, the R3 is the ideal bike.
Weight At just over 1,000 grams – depending on frame size – the S2 is just a few grams heavier than the R3. The Second lightest road model that Cervelo offers – right behind the R5 series
